Dark color and pores in my java fern.

Very generally speaking, if a plant is not getting all of the nutrients and energy source it needs, it consumes itself — or “let’s go of” parts of itself to either reconstitute energy or conserve. 

There is a common chart often referenced that displays various common plant problems and potential causes. (See below)

But a very helpful 15-min video from Cory at Aquarium Co-Op is often recommended on the forum here:

Java Ferns are indeed ferns. Those little sectors with pores are the reproductive part of the fern life cycle known as sporangium.
